Q: When do our evictions take place? Phase 1 is labeled the Eviction "Vote" but is that more of an Eviction "Phase" and our kills take place then as well?

We can't win Day 1 if we kill Doctor Lucky. =( I asked, since our win condition just says we have to outnumber or equal the remaining guests. And if we killed Doctor Lucky, all those motive based guests would leave, losers, leaving us as victors since we'd probably outnumber any neutrals that are left.
Would've been funny if it worked. ^_^

The Eviction Vote is the only thing that happens during the Eviction Phase - your group kills occur during the Action Phase. Think of it like two "Eviction" cards that you have free use of each game day.

Since I want to be sure about this...
Do our bodyguard defenses will apply against every attack separately? Or do we "run out" of defenses?
Do attacks made by conspirators stack into one result we have to overcome?
As long as the ninja bodyguard is alive, is Dr. Lucky effectively invulnerable?

I'm going to assume you're talking about Dr. Lucky in all three questions.
Each attack is treated separately, and the 'bodyguard defense' bonus given to Dr. Lucky is applied in full to each one. So yes, that means that if the player with the Ninja Bodyguard ability remains in the game, Dr. Lucky is effectively invulnerable.

rawkking, we know that each attack is considered separate, and that all attacks take place during the Action Card phase.
Blarney has told us that the order of actions is Eviction -> Action -> Movement -> Draw Cards, but denied further clarification.
What you're asking for is essentially what is the order of actions in the "Action" phase of the game. Specifically, the order in which attack cards are played. I doubt we'll get any clarification on the matter since Blarney has already denied it, but I'd imagine he's got some sort of a rotation happening, as if we were all playing a massive 60 player boardgame.
